Oddly enough it may not be what you think. My absolute favorite is McClintock, not Wayne's best but certainly one of his most fun. I loved True Grit of course and The Shootist is great as well. Probably my second favorite is The Quiet Man, also with Scarlet O'Hara but a little out of character for Wayne at least till then.

There are other terrific films like Stagecoach, The Searchers and Hellfighters but I prefer John Wayne's funnier films.

Actually, The Quiet Man is the only John Wayne movie I've seen, and I loved it.  I've always wanted to see The Searchers because Natalie Wood is in it.  I don't know...I've never been a fan of westerns or war movies and I think that's why I haven't seen more of his stuff.

I am not a western fan--so don't love a lot of John Wayne films. My fave is called The Angel and the Badman--it's kind of a romance/western co-starring the luminous but tragic Gail Russell. It's really a great movie. I like The Quiet Man too. Without Reservations is a cute movie with Claudette Colbert. I once saw him in some comedy/western--I think from the early 40s that was good. Don't remember the name of it

My favorite John Wayne movie is one where he didn't have the biggest part in, but I loved it anyway. It was a movie called "The Longest Day", about the Allied invasion of France during WWII. So many great actors in that movie, and Wayne was one of them. Also loved "Back to Bataan"
